Antibodies are used in ChIP to capture the DNA /protein complex. Performing a successful ChIP assay requires that the antibody recognizes fixed protein that is bound to the chromatin complex.

Antibodies are one of the most important factors for a successful ChIP experiment. It is crucial to choose an antibody carefully. Different antibody preparations have distinct properties which can affect the ChIP results. The affinity for epitopes differs between antibodies, affecting the resulting signal levels. Some antibodies are sensitive to inhibitory factors present in the input chromatin sample, resulting in a decrease in binding efficiency of the antibody when increasing the amount of input. Additionally, the successful use of a specific antibody in experiments other than ChIP (i.e., western blotting ) does not automatically mean the antibody is suitable for ChIP. In general, polyclonal antibody populations may recognize a number of different epitopes, rather than the monoclonal antibodies, which recognize a single epitope. 

The ChIP assay has been widely used to study both histones and non-histone proteins, such as transcription factors, within the context of the cell.
